Abstract

Deubiquitylating enzymes (DUBs) regulate many cellular processes. Our understanding of DUB-substrate specificity is limited because DUBs are typically not compared to each other against large numbers of physiological substrates. We developed a quantitative proteomic approach to compare DUB activity on hundreds of ubiquitylated proteins in Xenopus egg extract. We uncovered interesting aspects of DUB specificity and candidate substrates for many DUBs, which pinpoint novel biological function for these enzymes. We also observed that candidate substrates were enriched for disordered regions compared to proteins insensitive to DUBs, suggesting this feature may promote DUB recognition.
